Patrick Dorgu doubled the advantage later in the match, ghosting in to finish from close range after a well-worked move.
The win lifts United to fourth in the Premier League standings. City remain six points behind leaders Arsenal.
City boss Pep Guardiola admitted defeat, saying the better team won and his side failed to control the game.
